I love the research scenes, the feel of settling into that rhythm, being immersed in books and paper. The books open on the table (if only we'd all had a long table all our own!), the search through the shelves, the card catalog--what an effective touch to have him come across Sherlock's name in the card catalog, being overwhelmed by the unexpectedness of it. And Holmes, Mycroft, Autocracy, snicker :)

I am guessing what happened on the roof, but John's anger is running very hot up there, and there's the smell of the tar starting to bubble--but then he's sleeping peacefully, so I don't know... the plot is thickening nicely now.
